If you are talking about fmv for the PS1, then I would have to say that the fmv scenes from Final Fantasy 7 are the best fmv scenes ever made. Even though the graphics are a little out of date, FF7 was the first to push the boundaries of what fmv could do back in the day and it was the first to make fmv an actual part of the game. Before FF7, games usually used fmv for ending scenes after you beat a game even though some games used fmv in the intros too. But FF7 was the first game ever to make fmv an actual part of the game. If it weren't for FF7, then fmv may have never become as popular as it is today.
As for other systems, I would say that Resident Evil: Code Veronica has the best fmv of all time. While most cutscenes use the in game graphics, the cutscenes that actually use fmv are absolutely beautiful. The people look almost like they're real. The graphics on the fmv cutscenes for RE:CV can even be compared to the computer animation that is in Final Fantasy: The Spirts Within. I hope everyone is going to see Final Fantasy: The Spirts Within when it comes out on the 11th, I know that I will.
As for most innovative use of fmv, that would have to go to Grandia 2. With over 10 minutes of gorgeous fmv throughout the whole game, that alone would make the fmv in Grandia 2 great. But the real cool thing is that fmv is actually used during fights. When you cast some spells or do special moves, fmv is put into action and annihilates your enemies(all with no loading).
